Nail Poking Through Eaves 
I recently had a shingle roof replaced and now notice that the roofing nails are poking about 3/8 inches through the eaves and have cracked the paint. I will now need to repaint under the eaves. Is this standard procedure to use a length of nail that drives all the way through the wood on the eaves? Is it okay to clip these flush with the wood before I repaint? I'm pretty sure that there weren't any nails showing through before the work was done.

The standard is that the nails stick thru the decking 1/4".

But, when there are exposed soffits and celings like you have we use 7/8" nails so it looks better.

The roofer should have caught that before he started and at least gave you the option of doing it to spec, or not thru the decking.
